I am very concerned about how this impacts us long term in relation to the strategic use of the Suez Canal. I'm not really concerned about extremists taking over the country, but I am concerned about how lenient the new government will be in allowing us to use Egypt as a strategic point for Middle East operations. That's going to get pretty sticky.

Doubt it. Will create a power vacuum for a strongman to exploit. Likely he won't be so reserved with the military on people that oppose him.

Unlike a lot of Middle East states, Egypt's military is largely independent of Mubarak. The military council is currently in command of the country, which leaves a tiny vacuum not the giant black hole that develops ins some of these countries.
However, people thinking that they can hold elections in September are rough ridin' nuts. Just look how long it took us to sort everything out after kicking the British out.

I have no idea if this is good or bad for Egypt. In the last 100 years, whenever there's been a populous uprising in the world, more often than not, the people end up worse off than they were before.
Liberals support Mubarak's overthrow and they supported Castro, Chavez, Mao, Hitler, and Stalen before they opposed them ( . . . they still support Chavez for some reason). That's at least 100 million dead people right there, so not looking good for Egypt.
